You can use NtTestAlert to empty APC queue for current thread. If APC queue was empty before call, NtTestAlert has no efect. NtTestAlert is typical ntcall kernel routine, accessable via int 2Eh. It check thread APC queue, and call KiUserApcDispatcher.
